If the pre-comps have collapse transformations enabled then any effects applied to them will eliminate 3D intersections. Is the problematic layer a continuously rasterized vector file?
I think your best bet is to circumvent applying the Expression Controls to the pre-comps and instead apply them to a Null.

I have a couple planes that are intersecting/interpenetrating in 3d space. I noticed that when i use a tint effect on one of the layers, it wrecks the 3d compositing and the layers nolonger interpenetrate, rather they just overlap eachother like layers in Illustrator. So i decided to precompose my 3d layers and then control the tint with an Expression Control that's linked to the precomp. Unfortuantely even these 'non-effect' expression control effects wreck the 3d compositing. Why? Also, why doesn't AE revert to normal 3d compositing behavior when i turn an effect off? I am required to completely delete the filter from the layer before it will obey normal 3d behavior.
