Oddly enough I also have a script in the works that is meant just for this exact thing. Working title LayerSwapPro. It will be based on selection order, with the option to also manually match the swaps via side-by-side dropdown menus. I started working on this problem as a new feature for Immigration but have not finished it. It's a tricky problem because it's not a 1:1 replacement like it is when it comes from the finder because project items can be used more than once in the comp. Having said that I like good challenges, maybe I'll bring that project back to the front-burner :-)
