Since CS5, you can paste mocha masks, directly into the AE mask channel. Once the mocha shape export is on the clipboard, select your AE layer. Under the edit menu you will find "paste mocha mask". Leaving AE and mocha AE open at the same time and quickly tracking faces with mocha, then pasting the masks back to AE is a very efficient workflow.
