You seem to be confusing two separate ways of working. Either choose AE or PP as the master.

If you want stuff to show up as layers in AE you will have to send it from PP.
In PP:
select all ctrl-a/cmd-a
file>adobe dynamic link>replace with after effects composition

Single layer project is to import the sequence from in AE

import the PP project in AE using file> adobe dynamic link>import  pp sequence
