This may work, but not in front of a timeline to test.

Put comp markers on each cut point in your pre comp, drag to a new timeline so that your markers show up, then cut your pre comp into chunks at the marks and apply the time warp to each piece. That way it is stopping at the cut, and starting again on a fresh clip.

Maybe use zorro to detect all the cuts and then slice the comp up and add the time warp effect to each piece.

Just a thought.
