I'm assuming all the MOVs are in frame sizes/rates that WMV supports?
1. Create an Output Module Template for WMV with your desired settings
2. Import all of your MOV footage into the Project panel and make sure they're all selected 3. Composition>Add to Render Queue 4. Choose your new WMV OM template
Now all 124 RQ items will be setup to transcode MOV to WMV.

I can see that method working well, but in this project the precomps (and there a lot of them) overlap each other quite a bit. That's why the main comps are so long. And when I go from one main to the next main comp, I have the end of the previous comp at the top of the next one to keep the flow going. Anyway, rendered 124 pieces over five hours last night. Now to check them out.

What is so tedious is creating the work area, then having to make a custom selection. I'm breaking down about one hundred clips out of maybe 12 comps. Making sure I select the Custom option each time is a real pain. It would be so much easier if I could select a piece of the clip and have it stick without going through the extra 4 clicks – that is when I remember to do it. Cause if I forget, and I do sometimes, it's a really big pain to go back and figure out what I screwed up.
