I've just resolved it. In the View>resolution drop down my resolution was set to quarter. I've never come across this setting before. It didn't seem to have any effect in my viewer which was set to 100% and Full. Very odd. All sorted now.

Are you previewing your comp at quarter-res? I know that if you save a frame from the Composition menu, it will scale the output down depending on the viewing resolution... Hope this helps!
