So the sync is basically one way, yes? To answer your question, in this instance the imported comp that you modified would be replaced by the comp in the external project. This is really the only "gotcha" to the plug-in, it will involve a change in your pre-production planning. There would be no warning, but you have to confirm that you want to sync the project, and you have the option to save your project as an increment before it does it's sync.
