I'm on CS5.5 Mac version, and I was able to render out a movie from AE, then sync it with my "new" iPad. 1080p 29.97fps. Maybe CS5 has a hangup? I don't have access to CS5 right now, but I could test it later today…
I could get you some screen shots of settings if you like. Hope you get it resolved.
