The AE feature that can write readable QT files even if the render is stopped is really old and has been in AE in all the versions i have used (since v4.1)... over 10 years :-)
I remember evaluating Discreet Combustion to see if i should switch and one of the showstopper features for me was it couldn't write QT files that was readable if a render was stopped. At that time Combustion was ~3500 usd, the same as the new Autodesk Smoke 2013 :-D

You can group layers in CS3+ using tags with Zorro: http://aescripts.com/zorro-the-layer-tagger/
