| So, I uninstalled and re-installed CS6 and the tracker seems to be working. I think maybe there might be a conflict with another plug in that was causing the problem. Going to reinstall plugs and see what shakes out.

It’s unlikely to be a codec issue, though re-compressing with a lossy codec will then result in slightly different track points being chosen, which might happen to work around the bug.
In any case, if you can send us the footage (& we can repro) we’ll fix the bug. Sorry for the hassle.
