Well, I don't know why, but after reinstalling CS6 and my plugins, everything seems to work fine. I did install under my user account rather than from the admin account...could there be a permissions issue? Because when I was having the trouble I had installed under the Admin account then was working in the User account.

It’s unlikely to be a codec issue, though re-compressing with a lossy codec will then result in slightly different track points being chosen, which might happen to work around the bug.

In any case, if you can send us the footage (& we can repro) we’ll fix the bug. Sorry for the hassle.
