I tried in AE CS5.5 and have the same issue. Plus, other stills from the same camera but a different shoot where the animation setup is horizontal rather than overhead orientation had not issues either.

I have not had time to research it but I assume the Canon 5DmkII has some kind of orientation sensor internally that feeds into metadata.
