Much of the improvement in performance that you're seeing is because of the improved caching system in After Effects CS6. The headless version of After Effects that is called by Premiere Pro when playing dynamically linked compositions will read from the cache generated by the main After Effects application.

CUDA doesn't enter into it unless you're manipulating the composition in Premiere Pro (scaling, frame rate conversion, etc.).
