Nope, no collapse going on. Turning off Time Remap seems to pretty much eliminate the issue. We have had to prerender a lot. This seems like a serious issue. I submitted a bug report.

Do you have collapse transformations turned on?
I have had a similar issue in CS5 when collapse transformations was turned on - ended up pre-rendering and importing.

It seems to be related to Time Remap. Any time you turn it on, layers get unreliable.

It's happening in different projects on differing machines. I guess I'll move this over to the bugs email.

Thanks.  In that case, I don't have the same issue.  I had a similar sounding one with Mountain Lion and the persistent disk cache in Ae, where changes made in a precomp weren't showing up in the main comp.  The app was likely showing me the results of a previous cache operation instead of the current one.  Erasing the disk cache, or turning it off was a workaround, but I just switched back to Lion instead.

Pretty curious that you're getting this on two different operating systems.  That leads me to suspect corruption in your source file (or maybe even your project).  Can you substitute a different PSD sequence (or try the same thing in a new project)?  That might tell you something.

It's doing it on Snow Leopard and Windows 7. We tried purging the disk cache as well as the memory.

Maybe.  Are you on Mountain Lion?  What are you purging?

In the main comp we have loopOut("cycle") on the Time Remap keyframes. With that setup, layers inside the precomp randomly disappear. It's not always the same layer in the precomp. Restarting and purging don't always fix it.
