| Are you using the 3D raytrace renderer or classic? I've found the raytrace engine still has some kinks to work out. try classic if you're not already. Also certain effects on a layer may be affecting this as well. Try clearing prefs. Try turning off all effects then turning them back on one by one. try pre-comping layers and fiddling with collapse transformations. You can even try rendering out all layers and all effects, and recomping the renders.
