I hit this problem all the time when importing projects then later = collecting them. I made a quick and dirty script to fix the problem, I use it in = emergencies when the client is screaming for the project and there isn't = time to clean it up. Basically my script gets rid off all the sub folders in the source = project and creates 2 new folders. One called "all Footage" and one = called "all Comps", it then moves the footage and comps to these new = folders. It is not a perfect fix but it works every time and I'd be happy to pass = it on if you want to use it.
