note, when AE collects files it uses folder names based on the folders and sub folders in your AE project, not the source footage folder names.

so, if you import a PSD called "something_crazy_version_seven_ammended01_FINAL_v2.psd" as comp, when AE collects files it will try and create a folder with that name, if that file was used in another AEP file called "AE_Project_from_Hell_v02_Final.aep" and that was imported into AE then you would end up with a HUGE file path and so on.

I hit this problem all the time when importing projects then later collecting them.

I made a quick and dirty script to fix the problem, I use it in emergencies when the client is screaming for the project and there isn't time to clean it up.

Basically my script gets rid off all the sub folders in the source project and creates 2 new folders. One called "all Footage" and one called "all Comps", it then moves the footage and comps to these new folders.

It is not a perfect fix but it works every time and I'd be happy to pass it on if you want to use it.

AFAIK it's an OS limitation.  It's the same on Macs and Windows.  It's a pretty rare problem to run into - I can think of 3 times in about 15 years that it's happened to me, so even if it's something that Adobe can fix then it's probably pretty low on their priorities.
