This easily solves your intersection matte issue. Once you have the mattes, you'll need to isolate each circle by setting all but one unwanted mask shapes mode to None. Repeat and rinse until you've isolated all the circles. Then change each Solid's color to taste. You then have the lesser issue of thinking how you actually want to animate the circles, apply the necessary Blending Modes and the track mattes (or Set Matte).
