Check where you are encoding the files to.  does the folder have any special properties? shared at all?

My latest baffle, is grabbing source from a drive, and encoding it to that same drive, but in a DropBox shared folder.  For some reason, it NEVER allows for the final creation of the mp4 file, and will often leave a bunch of separate numerically named files laying all over the place in the destination folder, but no mp4s.

I chalked it up to the DropBox grabbing and using the file before it was ready, and since then, have had no issues using the same drive for source and encode.
