I'm often in the frustrating position of trying to replace parametric objects with footage or other elements and AE refuses because something about 'objects don't have a source.' Grrr. Anyhow, If you only have a few of them, you might simply create your shape layer, parent it to your comp layer, and then hide that comp layer.( I think if you hold down a modifier key while parenting you might get some different transform options.) Another idea might be to drop your shape layer INSIDE your comp and then click Collapse Transformations.
