I don't believe you can do a simple swap since parametric objects like shape layers and text don't have any source in the project window. I'm often in the frustrating position of trying to replace parametric objects with footage or other elements and AE refuses because something about 'objects don't have a source.' Grrr.
Anyhow, If you only have a few of them, you might simply create your shape layer, parent it to your comp layer, and then hide that comp layer.( I think if you hold down a modifier key while parenting you might get some different transform options.) Another idea might be to drop your shape layer INSIDE your comp and then click Collapse Transformations.

extruded?
