Does it consider areas excluded by alpha channels?

In fact we took great care to not take into account areas of zero alpha. And there are other windowing functions built in for the "global matching" plugin (general auto color correction that takes the entire image, or a windowed section, into account) , and a matte you can provide for the stereo matching plugin that you can explicitly control regions for the matching process.
