Some people prefer to use Increment And Save rather than Auto-Save. But this requires actually remembering to use the Increment And Save command. I've gotten into the habit of doing so whenever I pause my After Effects work to focus on something else.
Regarding resetting preferences:
To restore default preference settings, hold Ctrl+Alt+Shift (Windows) or Command+Option+Shift (Mac OS) while the application is starting.

sometimes it's annoying to have that little autosave dialogue pop up while you're working. I've turned it off during certain projects when everything is really stable.
