Make sure your exported UVW files are 16 bit or floating point, and that your AE project is 8 bit or floating point. (Perhaps I'm stating the obvious here?) With no project working space set, AE defaults to performing a gamma-like operation on EXRs. The test would be to look for the center of your UV map where you expect the value to be (0.5, 0.5). If it's higher than that, try Preserve RGB. AE's default makes sense for image channels but not for data channels like UV.
