Just to add to Stephen's points, I have used DNxHD outputs from AE PC to prores 4444 workflow on a number of indies (including a few shot in log-c color space on the arri alexa and cannon C100) and it has worked out great so far. No color space issues although I'm not doing final grading and mostly staying in AE. I have a new i7 mac mini as file server and prores encoding box and get maximum bandwidth over the network with my pc. Now if only compressor had out of the box multi cpu support instead of messing around with qmaster clusters...

There are several FFMPEG and other solutions out there - including this:

You must have a setup issue. I have Linux, Mac (Hackintosh) and Windows 7
all happy together and networked - critical part of my workflow. As long as
you don't turn Homegroup on, life is good. Linux is an Unbuntu box. Like any
cross-platform setup some easy configuration is needed - but nothing beyond
some basic settings in the GUI.

I'm not actually aware of single workflow stopper other than if you have
apps or hardware that simply won't function on anything but Apple and the
cost of replacing them is too high.
