a couple weeks ago I had a painfully.....long.... plugin.....loading....experience........with.........Media........Encoder.  
I seriously dreaded opening it again.
But I have had no further problems. 
 It may be just  a one time wait for indexing or something like that. if that is what happened to scare you.
I would give it another chance.
by all means abort them if it continues.
Just guessing here, sorry.
I will try to avoid needless conjecture in the future.

I don't think you'll have any issues. I occasionally move my plug ins to the location that suits me best and haven't had any issues. Just remember that when you do updates, etc, the installers won't find the plug ins where they expect they should be.
