I have found one alternative solution to help get around the problem is to
use the script ‘True Comp Duplicator v3.4’ (comps inside the comp is an actual
duplicate not the same comp as the original etc.)
It allows to make true duplicates of comps and thus you can make a
duplicate and then make changes in it without messing up the original.
It doesn’t solve swapping the entire .PSD but it’s helpful when making
many variants of the same comp (in my case a character).
Combining the true duplicates of comps with Teddys suggestion of turning
layers on and off in each comp goes a long way.

could also just import the psd as a composition as opposed to footage. Create
duplicate copies of that comp and have select layers turned on or off for each
copy within each composition.
