I know when I've tried to export something with an alpha channel, I have to be careful which codec I use. I don't have access to a Mac, so I don't know if Prores lets you put in an alpha channel. Just make sure that your color depth is millions+ and you should have the alpha. But, to tell you the truth, Scott, I've never seen a video player that gives the checkerboard pattern for alpha.
