three ways to do this as far as I know

preferred method:

open all pages at once in indesign; paste elements to layers as needed

other method:

import each file as a separate page in illustrator

? method:

possible acrobat XI has an export script / tool of some kind?

I'm sure there are even easier ways to do this too
