Always import the AAF from a local drive there is (was, maybe fixed in CC) or else automatic duck wont create the correct reference files with the correct names. And i am almost certain there is a property in th autoduck prefs to set it to use sourcemedia names. I have been through the same as you, once even set out to rename all used clips in the avid bins back to use sourcefilename... painful... but now everything goes smoothly. But i always use the aaf option to 'link to media'.
