I usually use Premiere Pro for the files = to take into Encore but this time decided to go directly from AE. I did not= realize there was a seperate audio file and yes it did create several file= s- the video, an XMPSES, wave and Adobe prelude XMP.  Is the Wave and = video files the only ones needed or do all files have to be imported?
Have not used the Media encoder as a separate entity only as a = plug-in for PPro

It does not directly answer your question, but in general you ar= e better off rendering to a master file (with very little compression) from= AE and then render to your desire file format using another program like A= dobe Media Encoder, or Compressor if you are on a Mac.
