I am so thankful we have such a diverse group of artists here. Chris, your explanations in that video link on Red Giant made so much sense. Thank you for that. Thanks to Darby as well because that was an interesting approach too.
This is the sort of thing where you could get 10 people to do it and they'd do it in 10 different ways. If you only have a few dots then it will probably be faster just to pre-comp / pre-render one flashing dot and then offset them by hand.
If the dots don't need to fade up and fade down smoothly (ie just turn on and off) then there's an old tutorial I did trying to explain expressions that could be relevant:

I am looking for an expression that might help me animate a line of dots. I
have the dot going from zero transparency to 100% and back on an expression
that works fine. I'd like to create a left to right series of these dots
animating on and off left to right. Is there an expression that would help
here you are aware of?
