They are available to the whole system; any application. Only issue would be that they become unusable/removed if your CC membership lapses. Make outlines if using in final work, just in case.
Not sure why you don't see the update that allows them. Maybe reinstall CC app?
There are a lot of good fonts, some are "web use only" though. Which I feel is odd.

Its functioning and available for me. Typkit installs fonts without having to manage them elsewhere(no files in the system's font folders from what I can tell) they are just "available"
CC files seems to use a similar local folder based approach to cloud storage as drop box and others. Haven't tested it out yet.
