Try importing the original QT into FCP and see how the audio is interpreted.
Also compare the waveform on each track in the fcp sequence.

Usually we would do a layback in Final Cut but we are versioning a bunch of spots and want to avoid the extra step.

I found this thread on Creative Cow that sounds like the same issue.
