It seems like Adobe Media Encoder has the option for Dual Mono or Stereo.

This could be my workaround.

I would still love to know how to fix this in AE though.

AE says it is stereo, as to does QuickTime but FCP always says Dual Mono.

Usually we would do a layback in Final Cut but we are versioning a bunch of spots and want to avoid the extra step.

I found this thread on Creative Cow that sounds like the same issue.
