Nope, audio is the same it's just that FCP say's dual mono instead of stereo.

AE says it is stereo, as to does QuickTime but FCP always says Dual Mono.

Usually we would do a layback in Final Cut but we are versioning a bunch of spots and want to avoid the extra step.

I found this thread on Creative Cow that sounds like the same issue.
