This script will allow you to delete the sections on your sequence that need to be re-rendered: http://aescripts.com/cob_ssd-sequence-section-destroyer/

then just queue the whole comp once and use the "Skip existing frames" option as Phil suggested, that will only render the missing frames

I know I have reported that as a bug, back with CS5.  I thought it had been fixed but I just checked CS6 and it still does it.  What a pain!
