I experienced what sounds like the same issue on my iMac running 10.7.5.
Creative Cloud Desktop showed the application as "up-to-date" when it was actually out-of-date. Reinstalling just Creative Cloud Desktop did not change the result; however, uninstalling each out-of-date application using the corresponding "Uninstall" and then reinstalling the application through Creative Cloud Desktop worked.
So, it seems that each out-of-date application had to be removed before Creative Cloud Desktop would even notice the true up-to-date version.
On my MacBook Pro running 10.8.something and on my Bootcamp volumes (Windows 7 Pro 64-bit), applications updated as expected via Creative Cloud Desktop.

Uninstalling AE actually leaves all your non-native plugins and scripts in place, even your preferences (if you so choose). Just went through this a few days ago to get to the latest version of 12.2. Was surprisingly painless (whew) and didn't take nearly as long as I feared (minutes, not hours ).
