If you suspect one of your files is causing it to fail, you can try the old brute force method of finding which one is causing it. Save a backup copy of your project then...

Literally delete half the clips from your project. Try collect files again. If it doesn't work still, delete the other half. If that works, then undo, and this time only delete half of the clips that you just deleted.

Rinse, lather, repeat until you can discover a pattern.

A more drastic approach would be to delete all of your files or all except one to prove your theory that its a file problem. Then gradually undo and keep more and more of your files.

It sounds like it could take all day, but if you are systematic and go in huge sections at a time, you could discover a lot by doing this for 5-10 minutes.

Yuck, I feel your pain. Similar issue here, I believe image sequences are involved, but I'll double check. I was trying to help narrow down a culprit, and that's nearly impossible with so many files in a project.

Unfortunately I often have problems with big projects and image sequences. I'm working on a big one now, AE project file is approaching 100 meg, overall duration is 5 minutes and there's 200 gig of pre-rendered image sequences. Collect files seems to hang. Can't work out if AE has actually crashed or if there's so much data that it will take a week for it to work.  I think it's the image sequences that do it, but my project has several thousand imported items so maybe it just can't cope...
I ended up doing it manually.
