Walter is correct that we fixed a large number of bugs in After Effects in this area with the CC (12.0) upgrade. As part of an effort to make After Effects be able to handle any Unicode characters in file and path names, we also fixed limitations on file and path name lengths. This especially affects Collect Files, since that path names created by that feature are often much longer than the path names of the imported items.

I recall a bug with CS6, fixed in CC, where Ae failed to collect files if the resulting path names were too long. If this is the problem, you can work around it by reducing the length of nested folder names in the AEP to shorten the resulting paths.
