the orthographic view at some distance can't  produce enough visibility for the layers because at some point the horizontal lines become too small.
even if you choose view->look at all layers (which you tried first, right?)
what you can do is work in segments and choose some of the distant layers and select view-> look at selected layers function.

I tested out your situation and everything looks fine too me if I understood you correctly.

Working in a massive 3D fly-through, once I start placing layers at 50,000 pixels in z-space (don't ask), I can't even zoom in to the layers from the top orthographic view, making items almost impossible to select without using the layer timeline. If I zoom all the way out I can sort of see each layer but can't pan the view with spacebar either.

Other than setting up the project better from the start, is there any remedy to this?
