| Yes. Ran Apple Jack once but the problem came back. I recently did my backup since this problem has started so I'm afraid if I copy over to startup disk it will still be there.

Don’t forget Applejack (free), Onyx and other cleanup utilities. Applejack will erase all your cache files, fix your disk, etc. I use that plus Time Machine, plus have all my local files in the Dropbox folder (200GB). I had been double-backing part of that up with Sugarsync, but I think I’m switching to Copy.
It's a good idea to clone your boot disk regularly. I do it weekly or semi-weekly
