Are you using Render Multiple Frames Simultaneously multiprocessing in After Effects? If so, that can be the cause of a large discrepancy, since the headless version of After Effects that Premiere Pro is calling for Dynamic Link doesn't have the ability to sue that feature. Same with GPU acceleration (if you're using the ray-traced 3D renderer).
