In BG Renderer Pro you can setup a post-render action to build the QT using ffmpeg or qt_tools (http://omino.com/sw/qt_tools/)

iirc you can script that in BG Renderer..

manually you can set up the render in the render queue then drag the output module(s) back to the project panel to get a placeholder for the render.
drag that back to the RQ and set it to render as .mov. that will create a comp where you can drop your audio (or audio placeholder)

Is there an easy way to setup a render so that it renders to an image sequence and audio file first and then uses those images and audio files to render out a video file?
 
I.e. For example render comp to TGA sequence and .WAV and then render to .MOV without having to setup a new project importing TGA sequence and WAV file and setting up a new render?
