The association between the ESTK and After Effects is made at the time that the ESTK application is installed. It may be that you have multiple versions of the ESTK installed and that you installed them in a strange order.

The easiest thing to try would be to uninstall all versions of the ESTK that you currently have installed and then reinstall the current version from Creative Cloud. When it is installed, it should get the correct associations with After Effects.
