Why we did it is simple: Maintaining these exporters in After Effects was not free; it took work. By removing these exporters from After Effects, we freed up resources to work on other things---thing that only After Effects can do.

Also, even though you may not have knowingly encountered these bugs, I can tell you with certainty that these exporters had a lot of bugs. The AME exporters for these formats are much better, without the bugs with artifacts, dropped frames, wrong durations, et cetera. By moving people to the AME exporters, we are protecting people from bad outputs. Yes, we could have integrated the AME exporters into After Effects, but that would have been a lot of work. See my first paragraph.

It really comes down to this: The After Effects team is tiny. If we try to do everything, then we will do a lot of things badly and not have anything left to advance in compositing, animation, and our other core areas of unique expertise. If we trim off some things that other teams do better, then we are free to advance in the areas where we are the experts.

I acknowledge that the After Effects -> AME workflow isn't perfect. Please, submit detailed feature requests and bug reports so that we can make it better:
