I found if I clear all the caches it seems to fix the problem. A screen capture wouldn't really show what is happening. It's like the masks aren't updating correctly if the section has already been RAM previewed.

Has anyone else seen a problem where you create a mask and animate its position but the masked area does not move with the mask? I restarted AE and the masked area moved like it should but if I make a change to the animation the masked area doesn't work again.
