Hi there,

This is a workflow that I use for color-filling my cartoon characters.

Clean up the drawing in Photoshop

Open it in Illustrator

Use Image Trace to convert the Line Drawing to Vectors then expand it.

Select the Artwork and make it a Live Paint Group

Use the Live Paint bucket tool to paint it.

It’s a very quick process and perfect if you want clean, crisp colours. Please let me know if you need more details :-)

Definitely a job for Photoshop.  It's worth taking the time to try what Benny is suggesting.  Check out the "Refine Edge" button in the toolbar after you've made a selection with the Magic Wand or Quick Selection tool.

Even easier and more artistic/fun if you've got a Wacom or some sort of touch surface to work with and paint in the colors by hand.  There is a ton more flexibility with brushes and paint workflow in PS than AE, plus it'd be a good bit quicker once you've got it down.

Also Brian's suggestion of Auto Trace in Illustrator can make for some nice looks too.

I've found on my Surface pro some ability to use a fill that will fill an area with a specific color, so long as it has closed borders.

Just doesn't have much flexibility on transparency, etc.

So far, it's been easy.  I have the pencil drawing, I take a picture (because that's sufficient for what I'm doing), bring it in to AE, apply Luma and I have the drawing outline dropped in to a comic strip template.  So, good enough so far.

Now, i want to basically color the image and I'm wondering if there is like a way to sort of paint it in or fill within lines, etc.  I can do it manually with masks and solids and that will work but just wondering if there is a more efficient way.

On a side note, one consideration is that I send the final to myself and use my Surface Pro 3 drawing app.  The only issue with that is I've never used it so I'd have to learn that at the same time.
