I use Beyond Compare, some nice scripting features. Don’t use it for the exact task you described, but think it is capable.

 

 

I discovered Directory Opus many years ago, and just can't live without it. So many levels of customization, dual panes, linked tabs, etc. One very useful feature is the flat view, which shows all files together even ones in sub-folders, with their location. It is easy to find something hidden in sub-folder, duplicates etc. It also has a sync feature, but it is not that robust imho.
